- On the hunt for candidate genes involved in host-adaptation in Pseudomonas aeruginosa using comparative genomics. [Journal Article]
- CONCLUSIONS: Our findings highlight specific uncharacterized protein clusters as promising targets for future investigation. The identification of both known virulence-associated functions and uncharacterized proteins among human-enriched clusters demonstrates the ability of our comparative genomics approach to detect established as well as potentially novel candidate host-adaptation genes. These findings further suggest that this strategy may be broadly applicable to the study of other opportunistic pathogens.

- Genetic divergence and signatures of historical isolation of the traditionally harvested Amolops marmoratus from the Darjeeling Hill Region in the Himalaya Biodiversity Hotspot. [Journal Article]
- CONCLUSIONS: These findings indicate strong regional differentiation for A. marmoratus. The inherently reduced genetic diversity of A. marmoratus in the DHR is consistent with historical demographic processes and geographic isolation. Furthermore, local frog-eating practices may act as a severe contemporary stressor on this already genetically depauperate population. We recommend framing conservation guidelines and increasing awareness among locals to promote a balanced ecosystem and ensure the long-term survival of A. marmoratus in the DHR.

- From field to genome: non-lethal, on-site nanopore-only assembly of the endangered Grenada Frog (Pristimantis euphronides). [Journal Article]
- CONCLUSIONS: This whole-genome assembly provides a reference for phylogenomic and conservation genomic studies in a hyperdiverse direct-developing frog clade in which previous comparative work had relied on few marker genes. In the absence of chromatin conformation capture methods such as Hi-C, which were not compatible with non-lethal field sampling, reference-guided scaffolding against the closest available chromosome-scale Hyloidea genome, approximately 52 million years divergent, provided a workable alternative. The non-lethal, in-country, ONT-only workflow demonstrates that scaffold-level reference genomes for repeat-rich vertebrates of conservation concern can be produced without destructive sampling or outsourcing to external sequencing or bioinformatics services.

- Maternal and offspring genome-wide association study of C-reactive protein reveals limited polygenic association with gestational diabetes mellitus. [Journal Article]
- CONCLUSIONS: These findings provide insights into the genetic architecture of CRP levels during early pregnancy and illustrate the potential value of pregnancy-specific genomic studies for improving understanding of inflammatory processes relevant to maternal-fetal health. They also highlight the need for larger pregnancy cohorts to better understand the relationship between inflammation and metabolic complications during pregnancy.

- Genetic structure analysis of Glycyrrhiza species and identification of SNP-loci associated with secondary metabolites in G. glabra. [Journal Article]
- CONCLUSIONS: Our study provided a comprehensive understanding of the genetic diversity of Glycyrrhiza spp. We identified genetic markers associated with important metabolites of the root, i.e. the flavonoids glabridin and liquiritigenin. These findings will facilitate the exploitation of genetic resources and inform future breeding programs, ultimately contributing to the development of improved Glycyrrhiza spp. varieties with enhanced medicinal properties.

- Divergent host adaptation in Marburg virus: a hypothesis-generating framework for prioritizing non-traditional reservoirs. [Journal Article]
- CONCLUSIONS: Through the lens of computational biology, this study identifies putative host cohorts within the orders Perissodactyla and Rodentia that share distinct genomic, codon-usage, and dinucleotide-frequency homologies with MARV. These findings establish high-priority targets for downstream ecological field monitoring, seroepidemiological surveys, and experimental validation, ultimately providing a scientific blueprint to refine zoonotic surveillance networks under the global 'One Health' paradigm.

- scGPA: an LLM-assisted workflow for directional virtual gene perturbation analysis from single-cell transcriptomes. [Journal Article]
- CONCLUSIONS: scGPA provides a practical workflow system for predicting and prioritizing direction-specific downstream transcriptional responses after target-gene perturbation. By integrating single-cell regulatory network inference, signed virtual perturbation and LLM-assisted interpretation, scGPA supports target-gene function inference and downstream mechanistic investigation from single-cell transcriptomic data.

- Conservation of Long G4-rich (LG4) genomic enhancer regulations. [Journal Article]
- Long G4-rich regions (LG4s) are defined as DNA sequences containing a high density of guanine triplets capable of forming non-B DNA structures called G-quadruplexes (G4s). These regions frequently overlap with enhancers, which are regulatory DNA elements that modulate gene expression by interacting with DNA regions that dictate where transcription is initiated known as promoters. While LG4s have …

- A hybrid and cost-efficient barcoding strategy for full-length 16S rRNA gene nanopore sequencing of environmental samples. [Journal Article]
- CONCLUSIONS: These results show that full-length 16S rRNA sequencing with ONT, paired with a low-cost barcoding strategy, enhanced taxonomic resolution compared to short-read workflows. This approach also offers a scalable and cost-effective option for high-resolution microbiome profiling in research and applied settings.

- Transcriptomic analysis of eggs, rediae and cercariae reveal stage-specific adaptations in the rumen fluke Calicophoron daubneyi. [Journal Article]
- Rumen flukes, particularly the trematode Calicophoron daubneyi, are emerging parasites of livestock in Europe, yet transcriptomic insights into their environmental and intermediate host stages remain limited. Here, we present a comprehensive transcriptomic analysis of eggs at three distinct developmental stages (freshly excreted, early developmental and eye-spot stages), as well as rediae and cer…
