  • BENDER DB: a database of protein binding sites across neglected disease proteomes. [Journal Article]
BMC Bioinformatics. 2026 Aug 05; 27(1).Paiva VA, Pires DEV, … Silveira SABB
  • Identifying binding sites is crucial for expanding our knowledge of various biological processes, supporting drug discovery, and repositioning strategies, particularly in the early research phases of target hopping. This is especially important for neglected diseases, which predominantly impact vulnerable populations in developing regions. To address this, we created BENDER DB, a database designe…
  • ShEnrich: a functional annotation database and enrichment platform for penaeid shrimp. [Journal Article]
BMC Bioinformatics. 2026 Aug 03; 27(1).Udayakumar Geetha H, Jangam AK, … Jha GKBB
  • CONCLUSIONS: ShEnrich provides the first dedicated functional annotation and enrichment analysis resource for penaeid shrimp, filling a gap that has limited biological interpretation of transcriptomic data in this economically important group. The platform supports functional analysis of gene expression studies across disease, stress, and environmental conditions in commercially farmed shrimp species.
  • PoolParty: streamlined design of DNA sequence libraries in Python. [Journal Article]
    BMC Bioinformatics. 2026 Oct 30; 27(1).Liu Z, Cordero A, Kinney JBBB
  • CONCLUSIONS: PoolParty streamlines the design of DMS, MPRA, and other multiplex assay libraries, and the design cards it provides can help researchers systematically probe and interpret genomic AI models. PoolParty can also be extended to support new assays and analysis strategies as they emerge.
  • Extracting candidate motif patterns for multiple RNA modifications using direct RNA sequencing. [Journal Article]
    BMC Bioinformatics. 2026 Oct 23; 27(1).Alagna N, Miedema J, … Gerber SBB
  • RNA modifications have emerged as key regulators of virtually all aspects of RNA biology, driving growing interest in computational approaches for their transcriptome-wide detection. For some RNA modifications, the search space can be reduced by exploiting characteristic sequence motifs, as exemplified by the canonical DRACH motif associated with m[6]A. However, comparable sequence preferences re…
  • A knowledge graph-guided transcriptomic framework identifies a 20-gene prognostic signature for cervical cancer. [Journal Article]
    BMC Bioinformatics. 2026 Jul 30; 27(1).Deng Z, Bi X, Zhang HBB
  • CONCLUSIONS: This study introduces a Z-score-based specificity framework that integrates knowledge-graph embedding with transcriptomic analysis for cervical cancer biomarker discovery. Unlike conventional KG evaluations that rely solely on link-prediction metrics, the disease-specificity Z-score calibrates each gene against ten control solid tumors to filter pan-cancer noise, thereby enhancing the disease specificity of the transcriptomic analysis. These results support the signature's hypothesis-generating potential for personalized risk stratification, though prospective validation in independent cohorts with survival endpoints remains essential before clinical application.
