- Histology images in spatial transcriptomics: a critical evaluation of their effectiveness in spatial domain detection. [Journal Article]BMC Genomics. 2026 Jul 27; 27(1).BG
- Spatial transcriptomics (ST) has become a powerful tool for studying gene expression at the spatial level, as the position of a given spot provides crucial information about its phenotype. One key application of downstream analysis on these ST datasets is identifying spatial domains within tissue regions. However, the accuracy of spatial domain detection can be hindered by technical noise and low…

- DNA methylation defines lineage identity yet converges among functionally related cells and is cell‑specifically remodeled during in vitro passaging. [Journal Article]
- CONCLUSIONS: DNAme robustly distinguishes major lineages but converges among closely related cell types, limiting fine subpopulation resolution. Lineage-restricted analysis recovers tissue-of-origin signals otherwise obscured, whereas in vitro passaging induces cell type-dependent remodeling and reproducible methylation drift that preserves lineage identity while attenuating tissue-specific programs. No universal passage threshold ensures phenotypic stability.

- Seasonal regulation of mRNAs and lncRNAs under cold exposure favours metabolic and immune-related pathways in Sahiwal Cattle. [Journal Article]
- CONCLUSIONS: These patterns suggest an energy trade-off favouring thermoregulation and immune function over tissue development in winter. This study provides new molecular insights into seasonal physiological trade-offs in Sahiwal cattle, highlighting adaptive gene-expression changes that support cold resilience. The findings enhance our understanding of environmental adaptability in indigenous breeds and may aid in breeding climate-resilient livestock.

- Interactions between kidney proteins and metabolism in Tibetan sheep at different altitudes. [Journal Article]
- When oxygen supply to the kidneys is restricted, it may trigger a series of acid-base imbalances and pathological states, subsequently inducing hypoxic adaptive mechanisms in the kidneys. However, the protein-metabolism interaction mechanisms underlying this process remain unclear. Therefore, this study conducted proteomic and metabolomic analyses on Tibetan sheep kidneys collected at three disti…

- First mitochondrial genomes in the Effusa clade (Gastropoda, Ampullariidae): unveiling new insights from Neotropical endemic Pomacea spp. [Journal Article]
- CONCLUSIONS: These findings highlight the distinctiveness of Effusa clade mitogenomes in comparison with the P. canaliculata and P. bridgesii groups. Further mitogenomic studies on underexplored Pomacea lineages will be important to broaden our understanding of mitochondrial genome diversity among apple snails.

- Whole genome pool sequencing reveals genomic variation in field Haemonchus contortus isolates in Sweden. [Journal Article]
- CONCLUSIONS: This work establishes the first genome-wide baseline for field-derived H. contortus populations across multiple Swedish sheep farms and shows that pooled-sample whole-genome sequencing (Pool-seq) is a useful method for describing broad population-genomic patterns in this species. Our findings indicate relatively low genomic variation between Swedish H. contortus populations and high genomic variation within them. This study provides a valuable foundation for future research on parasite adaptation, resistance, surveillance, and control.

- Comparative chloroplast genomics of Ajania sericea and sympatric Asteraceae species identifies shared candidate molecular features associated with alpine adaptation. [Journal Article]
- CONCLUSIONS: This study showed that the chloroplast genomes of four sympatric Asteraceae species were highly conserved in overall structure, but still exhibited certain differences in gene loss, IR boundary variation, repeat sequence composition, and local hypervariable regions. These features provide useful references for interspecific differentiation studies and the development of potential molecular markers in Asteraceae. No clear elevation-associated plastome differentiation was detected among the three Aj. sericea samples within the elevational range examined in this study. Overall, the candidate genes identified in this study, including rpl14, rpl33, petN, ndhC, and ndhF, suggest potentially shared molecular response features among sympatric Asteraceae species in alpine environments and provide new chloroplast genomic evidence for understanding their environmental responses and evolutionary divergence.

- Decoding radiation-induced transcriptomic signatures of human leukocytes using long-read RNA-seq: clinical and biodosimetric implications. [Journal Article]
- CONCLUSIONS: This study is the first to systematically investigate differential transcript usage in the leukocyte fraction of irradiated human whole blood using long-read RNA sequencing. We confirmed known radiation-response signatures at the gene level and identified transcript-level regulatory events and novel candidate isoforms that can be masked in gene-level analyses and conventional short-read pipelines. These findings demonstrate the potential of long-read RNA sequencing to provide a more detailed view of radiation-induced transcriptomic alterations, with potential applications in biodosimetry and clinical settings.

- Genome-wide identification and comparative analysis of endogenous retroviruses across five breed-representative pig assemblies. [Journal Article]
- CONCLUSIONS: Across five breed-representative pig assemblies, we identified 23,767 paired-LTR ERV candidates, of which only 75 (0.32%) met the structural-completeness criteria, confirming that the detected porcine ERV catalog is dominated by degraded elements. Complete loci showed assembly-level variation in retroviral affinities and relative insertion-age profiles, while the five-assembly shared 10 kb ERV-proximal gene set showed non-random QTL colocalization (56.47% observed versus 43.23% random mean; empirical P < 0.0001). Benchmarking against published porcine endogenous retrovirus (PERV) and retroviral insertion polymorphism (RIP) resources linked 9 complete loci to reconstructed Sus scrofa ERV6A/B full-length ERVs (SscERV6A/B Fl-ERVs) and left 66 complete loci outside that focused set. This catalog provides concrete ERV loci and host-gene contexts for donor-line evaluation and future population-scale, T2T-informed studies of porcine ERV diversity.

- Genetic marker analysis of RAPGEF6 gene and covariance structure modelling for egg. [Journal Article]
- CONCLUSIONS: Polymorphisms in the RAPGEF6 gene may influence growth traits in Marandi chickens, offering insights into the genetic underpinnings of performance. However, given the single-SNP design, the small sample size, and the severely limited statistical power (5%), all findings should be interpreted as exploratory and preliminary, warranting validation in independent, well-powered populations. No recommendations for marker-assisted selection can be made based on the current data. The optimal ARMA (1,1) covariance structure enhanced repeated-record analysis precision for egg-laying performance, facilitating a more consistent and reliable assessment of egg production patterns.
