- Global phylogeography, genomic characteristics and transmission of antibiotic resistance of multi-drug resistant ORN-1-producing Raoultella ornithinolytica B1645-1B. [Journal Article]Infect Genet Evol. 2026 Oct 10; :106038. [Online ahead of print]IG
- CONCLUSIONS: The chromosome 01 was identified in a multi-drug resistant ORN-1-producing the strain B16451B isolated from China. The genome of strain B16451B harbors three integrated prophages: YC1 (42.2 kb), YC2 (60.5 kb), and YC3 (23.8 kb) was identified. The IS4 insertion might promote blaORN-1 gene transfer within the intestinal flora of mice. Among these 234 R. ornithinolytica strains analyzed in this study, most virulence factor genes (e.g., ompa, yagx/ecpc) and resistance genes (e.g., blaKPC, blaNDM) exhibited higher prevalence in Homo sapiens isolates than in strains from non-human sources including water, animals and plants. These findings provide valuable references for clinicians optimize the management of R. ornithinolytica infections and guide clinical treatment.

- Dengue virus (DENV) is a mosquito-borne flavivirus with four distinct serotypes (DENV-1 to DENV-4) and is endemic in tropical and subtropical regions worldwide. It can cause a range of illnesses, from self-resolving dengue fever to severe dengue hemorrhagic fever or dengue shock syndrome. Dengue fever is a major public health hazard in tropical and subtropical areas. Advances in treatment and pre…

- Genomic evidence of lac operon acquisition in Salmonella Strathcona clinical isolates in Italy. [Journal Article]Infect Genet Evol. 2026 Oct 06; 145:106040. [Online ahead of print]IG
- We report six lactose-fermenting Salmonella Strathcona isolates carrying a lac operon on an IncHI2/IncHI2A plasmid. Whole-genome sequencing revealed intact lacI-lacZ-lacY and truncated lacA genes. These isolates represent the first detection of lactose-fermenting S. Strathcona, highlighting a risk of diagnostic errors due to reliance on lactose fermentation-based phenotypic identification.

- Genomic epidemiology of Omicron (BA.1) as a driver of Pakistan's fifth SARS-CoV-2 wave. [Journal Article]Infect Genet Evol. 2026 Oct 04; 145:106039. [Online ahead of print]IG
- The emergence of the SARS-CoV-2 Omicron variant led to Pakistan's Omicron wave from December 2021 to March 2022. This study investigated the molecular epidemiology of the early Omicron wave in Pakistan through genomic surveillance and travel history-informed Bayesian phylogeographic inference. PCR-based genotyping and whole-genome sequencing shows a shift from the BA.1 lineage's early replacement…

- Microbial community composition on polytetrafluoroethylene tape retrieved from implant screw channels: A cross-sectional high-throughput 16S rRNA sequencing study. [Journal Article]Infect Genet Evol. 2026 Oct 02; 145:106037. [Online ahead of print]IG
- CONCLUSIONS: Bacterial DNA was detected on PTFE tape across all groups, consistent with the hypothesis that microbial ingress into the screw channel via the implant-abutment interface or screw access opening is a frequent phenomenon. The diversity of the bacterial community detected on the PTFE tape within the central screw channel was not significantly influenced by the duration of prosthetic loading.

- A total of 294 pooled samples from ten species were tested for the presence of Megalocytivirus pagrus 1 in a two-year survey. Among them, Megalocytivirus pagrus 1 was detected from 36 samples (pool prevalence of 12.24%) by PCR assay targeting the major capsid protein (MCP) gene. The MCP gene from five representative positives was sequenced. Pairwise identity and maximum-likelihood phylogenetic an…

- First serological evidence of Coxiella burnetii exposure in domestic ruminants in Somalia: Implications for one health surveillance. [Letter]Infect Genet Evol. 2026 Sep 30; 145:106035. [Online ahead of print]IG
- The recent serological detection of Coxiella burnetii exposure in Somali livestock (12.6% seroprevalence among 372 ruminants) is an important addition to the limited epidemiological evidence on zoonotic disease ecology in the Horn of Africa. This finding, combined with prior molecular evidence of a novel C. burnetii genotype (D21) in ticks infesting Somali camels and high seroprevalence (21.4%) i…

- Helicobacter pylori biofilm formation and CagA-associated alteration in gastric mucin expression: Implications for bacterial persistence. [Journal Article]Infect Genet Evol. 2026 Sep 29; 145:106033. [Online ahead of print]IG
- CONCLUSIONS: These findings demonstrate substantial biofilm-forming capacity among clinical isolates and an association between CagA- positive isolates and distinct patterns of gastric mucin expression. The potential biological relationship between these phenotype and H. pylori persistence remains to be established in mechanistic studies.

- Signatures of malaria-driven epistatic selection between the Duffy and G6PD loci in the Colombian Pacific. [Journal Article]Infect Genet Evol. 2026 Sep 28; 145:106032. [Online ahead of print]IG
- The malaria hypothesis proposes that in areas with a high incidence of malaria transmission, there is likely to be a high prevalence of genetic variants that confer protection against the disease. These resistance variants, located at different loci, may be statistically associated, leading to a non-random alteration in allele frequencies and exhibiting fitness levels that are not independent acr…

- CONCLUSIONS: Blastocystis spp. was frequently detected in both humans and animals investigated at shared human-animal interfaces; however, similar prevalence estimates and study-level ST overlap do not establish a direct epidemiological relationship. Although allele- and sequence-level concordance provides greater molecular resolution, substantial heterogeneity, limited paired sampling, mixed profiles, partial sequence resolution, and predominantly cross-sectional designs constrain stronger inference. Standardized studies using synchronized sampling of explicitly linked human-animal pairs and higher-resolution molecular characterization are needed to clarify the epidemiological significance of the observed genetic concordance.

- Peste des petits ruminants (PPR) is a highly contagious viral disease of small ruminants caused by the peste des petits ruminants virus (PPRV), which is classified into four distinct genetic lineages (I-IV). A critical concern is the rapid and widespread expansion of lineage IV (LIV) across West Africa over the past decade. In this study, we generated full or partial genome sequence from 26 new P…

- CONCLUSIONS: A single iGAS isolate of the M1UK lineage was identified in 2019, while its circulation was documented across three different Greek regions in 2023, likely driven by multiple introductions. The detection of a virulence-associated marker previously linked to enhanced SpeA expression underscores the need for integrated genomic and epidemiological surveillance to guide public health responses.
